The following are a few important points regarding the soul or self found in the Bhagavadgita.
1. The soul and the body are different.
2. The body is transient and perishable, but the soul is eternal and indestructible. Hence, one should not grieve for the death of anyone.
3. The soul wears the body like a clothe and discards it at the time of death.
4. The soul is Purusha (God). The body is Prakriti (Nature). Beings manifest from their union.
The soul, or atman, is indestructible and eternal. It neither slays, nor can it be slain. It is never, born and it never dies. After coming into existence, it never ceases to be. It is nitya (always), sasvatah (permanent) and purana (very ancient) . It does not suffer, nor can it be tainted. At the time of death it does not die, but leaves the body and enters a new one. Weapons cannot pierce it, fire cannot burn it, water cannot moisten it and wind cannot dry it. It is impenetrable, incombustible, all pervading, stable and immobile. It is invisible, imperceptible and immutable. Soul is pure but not perfect. In order to become perfect our Soul (Atma) incarnates as Jivatma(Individual soul). Whereas Paramatma is the Supersoul. Soul is the spiritual nature of man while mind/brain is man’s faculty of thinking and reasoning. The soul is considered as the essence of man while the mind/brain is in charge of man’s consciousness and thoughts. Our desires stem from our souls while our minds/brain decide what actions to take in order to achieve our desires.
Using modern technology we can create a simple analogy: Our brains are the computers or smart phones, and our soul is the operating system within that device. If the device breaks, all the data can still be transferred to a new device.

https://soulpeace11.wixsite.com/soulpeace/forum/q-a-sessions/we-have-several-bodies-which-of-our-body-stores-thoughts So all our thoughts go with the soul. Soul does not die and is immortal. Our body perishes.
So let me explain in simple terms. Yogananda has said -
"Don't depend on death to liberate you from your imperfections. You are exactly the same after death as you were before. Nothing changes; you only give up the body. If you are a thief or a liar or a cheater before death, you don't become an angel merely by dying. If such were possible, then let us all go and jump in the ocean now and become angels at once! Whatever you have made of yourself thus far, so will you be hereafter. And when you reincarnate, you will bring that same nature with you. To change, you have to make the effort. This world is the place to do it."
So basically our thoughts go with our soul.Soul is pure but not perfect. We incarnate i.e take birth in order to make our soul learn the lessons and become perfect. In order to learn more about it you should attempt to learn Arhatic Yoga (after YPV level 1,2,3). Hope I could clear your doubt :).
